1. Illumination method is one of the most significant differences. A biological microscope typically uses transmitted light, which means the light passes through the sample. This type of illumination is ideal for observing transparent or semi-transparent specimens such as cells or thin tissue sections. However, it is not suitable for opaque materials. In contrast, a metallographic microscope usually employs reflected (epi) illumination, where the light comes from the objective lens itself. This makes it perfect for examining opaque samples like metals, ceramics, or other solid materials. Some advanced metallographic microscopes also offer transmitted illumination options, allowing them to observe both opaque and transparent samples.

2. The design of the objective lenses also differs significantly. Biological microscopes often have high-magnification objectives that take into account the thickness of the coverslip (typically 0.17 mm) and the slide (usually 1.2 mm). These specifications are marked on the lens, such as /0.17 for upright microscopes or /1.2 for inverted ones. Lower magnification objectives (e.g., 10x) may be marked with a dash (-), indicating they do not require correction for glass thickness. On the other hand, metallographic objectives are generally marked with /0, as they are designed for use with opaque samples that do not require glass correction.

Another important distinction lies between a biological microscope and a stereo microscope. Despite sometimes being referred to as a "stereo microscope," the two serve very different purposes. Here are some key differences:

First, the working distance of a stereo microscope is much longer—often reaching 50 mm or even 150 mm—compared to a biological microscope, which rarely exceeds 20 mm. This allows the stereo microscope to handle larger or taller objects without interference.

Second, stereo microscopes can accommodate thicker or bulkier samples, such as integrated circuits, large components, screws, or other three-dimensional objects. In contrast, biological microscopes are designed for flat, thin samples like slides or culture dishes.

Third, stereo microscopes offer a greater depth of field, often up to 10 mm, making it easier to focus on multiple layers of an object at once. The focus ring can adjust this range, allowing for a clear view across a large area. Biological microscopes, however, have a much shallower depth of field, meaning only a small portion of the sample will be in focus at any given time, requiring frequent adjustments.

Fourth, stereo microscopes provide a stereoscopic (3D) view due to their dual optical paths, which is useful for detailed inspection of surface structures. However, their magnification is relatively low—usually up to 200x. Biological microscopes, on the other hand, offer much higher magnifications, often up to 2000x, but lack the 3D perspective. These differences make each type of microscope suited for different applications.
